The dog whines at being left behind with someone who isn't his master, and he follows eagerly when Roxas rejoins the other Nobody. Roxas himself seems almost relieved to be back on the subject of his best friend rather than mysterious attackers. It's easier to think about, and he may have already forgotten the remark about who's still alive.
